Electric Vehicle Controller with Etek Brushless DC Motor

Hello,

I'm taking on a large project and any advice would be helpful. We are designing a controller for a Brushless 3-Phase DC Motor (http://www.marselectricllc.com/burnishermotor.html). It has a peak current of about 250A. 

28V -48V
100A continuous
250A for 30 secs it think

The motor is an 8 pole machine.  There are 8 magnets on the rotor, and 24 slots in the staotr, with a 3-phase "Y" connected stator winding.  The Phase to Phase winding resistance is 0.013 ohms. 
 
There are three internal hall sensors, with the commutation set to 120 electrical degrees.  Hall Sensors are 5-20 VDC input.

What are some safety feature that I should add?
so far we have planned for:
open throttle pot detection
fused battery supply
disable startup for non-zero throttle reading
over current protection ----- help needed
temperature monitors on power network, batteries, and controller.

We are also trying to implement regeneration with a 3 phase rectifier and ultra capacitor.

Any suggestions on batteries, capacitors or anything else. we have a sponsor, a nice budget, and a make controller.
